The Buddha was an atheist who founded Buddhism (which is an atheist philosophy) in C4th BCE, so one could argue that the first Buddhist organisation was the first atheist one. But it's predated by the Cārvāka philosiphy (also founded in India) which is believed to be atheist, and which was founded around C6th BCE.

The first modern organisation (which is what I suspect you mean: something founded specifically regarding Atheism) would probably be something to do with the French Revolution. They got a bit violent towards the Church, which had been helping to oppress the French people.

The first organistion which is recognisable in the modern sense was founded in 1851 by George Jacob Holyoake and was called: "Central Secular Society, London". It was later merged into what is still called the "National Secular Society" when it was founded in 1866. They societies we founded as reactions to the prosecution (under the old Blasphemy laws) of individuals who spoke out against religion.
