It is okay to touch your goldfish to inspect for disease, or to check them for overall wellness. I do this occasionally with my fish. Be sure to be very gentle, and make sure your hands are wet with aquarium water so you do not disrupt their slime coat.
Do whatever you have to do quickly, and then put them back in the water.
I don't recommend taking them out and petting them. Handling them unnecessarily might cause them undue stress.
