Blown head gaskets are one of the most frequent causes of misfiring in adjoining cylinders....do a compression check; check for oil in your coolant and/or coolant in your oil.
But, it could be a number of other things as well.
(Not necessarily in declining order of likelihood..... )
1. Burnt Valves (as above, do a compression check)
2. Old, worn out, shorting out distributor wiring harness (replace it anyway if it's old)
3. Starving for fuel (check fuel pump/filter)

You have bad spark plugs and or cap and rotor
Burned or bent intake or exhaust valve. Valves adjusted to tight, Burned pistion. Head gasket blowed between 2 cylinders.
POSSIBILITIES: Faulty spark plug - faulty ignition wire - distributor rotor needs replacing - distributor needs replacing. The most common cause of multiple misfires on the B20 / P75 engine used in the 1999 CRV is valve recession. this is a well documented problem on these engines. Repair usually requires replacement of the head.

Drivers side head from front to rear are cylinders 1-3-5-7The other head front to rear are cylinders 2-4-6-8
Do a compression check on all cylinders if its realy low on one or more cylinders chances are you got a blown head gasket ( replace ) are you loosing antifreeze fluid its in your oil ?
Your cylinders could be backfiring on you. Bring it on to a mechanic. You could also have problems with your computer. But with a civic my guess is the cylinders.
The Vortec Engines with the Spyder, or octopus type fuel injectors had issues with the clip on the fuel injector harness breaking. thus, causing it to come loose which would cause random misfires. also causes could be low compression, bad plugs and wires, dirty injectors, cattilytic converters.

Yes, as the mixture would run lean and possible misfires could occur.
