The obvious answer is that he lost the election. He had tried to carry on Washington's political ideas, but he was no Washington and had no strong following outside of Massachusetts. He was somewhat paranoid about another revolution and push through the alien and sedition acts which were unpopular. Adams had strong opposition in Thomas Jefferson who had much long-standing support in Virginia. Jefferson came in second to Adams in 1796 and by 1800 the balance had shifted over to Jefferson's favor.

Thomas Jefferson finished behind Adams in 1796 and became vice president, but in 1800 he beat Adams and you might think Adams would be the his vice president, but they changed the law in time for the 1800 election.

John Q. Adams was 33 years old when his father moved to the White House. He did not move in with him. His father becoming President was no big surprise. He had been vice-president for 8 years and was pretty much assured of being a candidate. Of course, he had to beat Jefferson, but it was no shock when he won.
