There is a drain tube that goes through the firewall and comes out under the car. Use a piece of wire to stick up there and unclog it, water will run out when you have got it.
It is under the carpet, on the passenger side, by the firewall.

I had this happend to my 2006 GS 300. The problem was an air condition seal between the firewall and the inside of the car was worn, causing the condensation that leaks from the AC to drain inside the vehicle. It was a simple fix, but they had to replace the whole carpet. Thank god for warranty.
