Technically it doesn't 'go' anywhere, all 'deleting' a file does is set the computer to not see it anymore, and allow that data to be overwritten. If that data is not overwritten, it is still there, and can be recovered by 'undeleter' software.
Connect the r4 to a computer and got to the r4 games. Next find the nintendogs sav. file then delete the sav. file and now you got a new game.Hope this helps.

Nintendo DS save data is saved to the game card, not the console. For most games there is a button combination or menu selection to delete the save data. L+R+A+B+X+Y while the Nintendo logo is displayed will work for many Nintendo games. If you are using an R4 or other flashcart, you can simply delete the file [ROM filename].SAV
yes there is a way to fix it easy i discovered it ok to fix all the saves you need to add on the end of the NDS file .nds and for the save file .nds.nds and the saves will work
