No, cupcake liners are treated with silicone and coffee filters aren't. The cake will stick to the filters and the cupcakes will be torn apart. It would be better to butter the cupcake pan and don't use liners at all if you don't have any.

Use cupcake paper liners. If you don't have paper liners, try spraying the pan with cooking oil/spray before you pour the cupcake mixture in. When they're done, let them cool for 5 minutes before trying to remove them. Don't try to scrape them out with a fork or your hand... just tip it upside down on a napkin or a cooling rack.
