After you open and look at the trunk, the battery is located at the right side of the spare tire and tool compartment. It is under the carpet and a black plastic panel at the passenger side (right side).
The battery is secured by a bolt and a piece of metal cover plate on the sheet metal. You will need a socket, ratchet and an extension to remove the battery.

The battery to your E class is located under the rear seat. There are two "clips" that are located on the sides of the rear seats, pull those to access the battery.

The battery on a 2000 E Class is located in the trunk. Mercedes puts the battery there so there is no chance of it being ruptured in an accident. The new E Class battery is however located under the hood just in front of the firewall. I think the above answer is wrong. The battery of the 2000 E class is under the rear seat cushion. Push up on the clips at each end of the rear seat cushion and unclip it, the battery is then found on the passenger side under the seat.
