Positive should always be connected first. The pull of electrons toward the positive terminal will cause a spark.
If all you did was disconnect and reconnect the battery, it should function as normal. That is, assuming you disconnected the ground (negative) first when you took the battery out and reconnected the positive side first when replacing the battery. If you didn't, there's a possibility you toasted your ECM.

Always the negative cable first.
Batteries vent Hydrogen gas. You should always connect the positive battery cable first to avoid a spark at the battery that could cause the Hydrogen to explode. The negative cable should never be connected to the battery negative post. It should be connected to another ground area on the engine.
Connect the positive first and negative last.
Always connect the positive (RED) cable first.
The negative cable should always be disconnected first so you don't die of and electrical shock or in a bad explosion from hot sparky wires.
Connect the Positive + battery cable to the positive + battery post first. Then connect the Negative - cable to the negative - battery post.
