Yellow onions have a slightly higher percentage of vitamin C and protein and slightly less calories than red onions. But yellow onions contain more sulpur than red onions, which irritates the eyes and digestive system. Other than that, the rest of the nutrients are the same. So it depends on what nutrients you are after, but I'd say that yellow onions are healthier from my perspective.
