The biggest problem facing Coral Reefs is water pollution. The tiny animal that make up the reef, Coral Polyps, are extremely sensitive to changes in their environment. Man-made pollution can caused Coral 'die offs' that wipe out large areas of a reef in a short period of time. "Pollution" factors can include the raising of the water temperature surrounding the reef, as well as chemical pollution. Some sea animals do feed on Coral Polyps, but that effect is minimal and a part of the natural environment.

Coral mining is where you go deep down into the coral to find special nutrients which are very valuble. Miners rip apart the coral to get deep into the undergrowth and search for nutrients. As they go into the coral, whilst ripping it apart, it is killing the quantity of the coral. Therefore this is a major threat.
SCUBA diving is a threat to coral reefs because divers are not careful when they swim. Even if they don't actually damage the reef by breaking off bits of coral, they produce currents with their flippers that scatter the sand and stuff all over and disturb the animals in the reef.
