General Grant
When the aged Winfield Scott finally stepped down in November 1861, he was replaced by McClellan. After the Union victories in Halleck's territory, Halleck was appointed to the job in July 1862. Grant was then appointed in March 1864 (with Halleck serving as his Chief-of-Staff) and stayed in the job until the end of the war.
George Washington left Philadelphia right away to take charge of his army, which had already fought its first major battle.
