The Shogun was considered to true ruler of Japan whereas the Emperor was, and still is in a figure-head position. A perfect example would be the Pope and Holy Roman Empire. The Pope while considered a symbol of authority, has very little political power while the Emperor of the Holy Roman Empire has complete military and financial control. One holds all the power, the Shogun, and one is just a fancy name, the Emperor.
