The Covenant is led by a group of officials called prophets. They are one of the seven known species in the covenant, and their official species name is
San 'Shyuum. The High Prophets make up the main council in charge, but there are also hundreds of lower prophets that are in charge of various things.
Coming up in Halo 4, you will notice that the Covenant is still comprised of Elites, Grunts, and Jackels, this being that some smaller factions of the Covenant were unwilling to return home to 'rebuild' their civilization and still did not want to believe what the Rings were really for, they are still hellbent on their hate for humanity, too much so to accept the peace treaty between Humans and the various other species from the former Covenant.
