There isnt actually a companion that stands out as being better than the rest, they each have their ups and downs. It all depends on the situation. If your talking about the companion with the best strength, the answer is Lily as she is a super mutant and can use a variety of amazing weapons.
I personally go for Boone, as he as the most varied over a large number of area's e.g. He is good with guns and his personal Machete.
Out of the humanoid companions (Ones that arent human). I think it depends on what you want. Once you upgrade Rex, he can deliver powerful and fast unarmed attacks and easily injure the enemy, however he can easily be killed. Ed-e only uses a small laser weapon, which deals much less damage than Rex, but Ed-e is much harder to kill.

just find a place in the rocks to hide when they are bombing. Then when they are done run. Run and hide. Run and hide. It is less of a risk that you dont get hit that way.
