Who would win depends entirely upon your criterion being used.
In terms of durability and ruggedness BMW outmatches Honda. Both motorcycle manufacturers have high build quality but BMWs are generally considered to be far superior to all other manufacturers in terms of their all round quality. In a race around the world BMW would win; until they break down.
Honda has the advantage of using very standard parts and being relatively easy to repair. BMW on the other hand uses a lot of custom parts and is far less easy for the normal rider to work on.
BMW, is, however outmatched when it comes to speed. Honda has produced some of the fastest production motorcycles in the world whereas BMW has focussed primarily on touring.

...There is no BMW with a V6 engine. You may have confused V6 with Straight-Six.
All but Honda. Honda is Japanese.
The 1995 Lexus sc 400 would most likely win for a race of that type but 1996 Honda civic lx would win for accuracy and steering.
