Probably because you did not align the disk brake pads with the pin that comes out in the pressure plate that you have to screw in in order to replace your disk brake pads, if you llok at the back of the pad there is a long indentation where the pin of the caliper should be aligned in order for the pad to sit flat with the caliper, if you missed this pin your brake pad are definitely working crooked and probably never stop touching the disk brake.

No, most of the stopping is performed by the front brakes. But Honda uses a braking system that applies the rear brakes first. For this reason the rear brakes on some Hondas will wear out first.
