The Nazi bullies did not recognize the synagogue as a holy place. They were out to destroy everything related to the Jews and their beliefs. So why would they be scared to go into the house of worship??

Addition

During the Night of the Broken Glass (9-10 November 1938) and the following two days the Nazi Stormstroopers (SA) vandalized and in most cases then also set fire to every synagogue in Germany (plus Austria and the Sudetenland).
