Mainly diseases such as smallpox brought from the old world. The indigenous people had no immunity to them. The estimate is more than 90% of the population died. Also the spanish had allies from neighboring civilizations. It is falsely told that cortez conquered the "Mexica" empire with only a handful of men. He actually had over 200,000 tlaxcalan allies. Unfortunately much of histroy is written with a eurocentric slant. A good book to read on the subject is "American Holocaust" by David e. Stannard.
