This question is based on an incorrect supposition, namely that Freemasons hate Muslims. Freemasons, as a secretive organization, may appear to many to have much hatred and malice towards other groups. However, if you actually go to a Freemason lodge and talk with Freemasons, you will see that their community is among the most tolerant monotheistic communities.

The Freemasons have a long history in Europe where they served as a bridge between different Christian groups, founding lodges across Europe. Admission in the Freemasons was by choice provided the person was monotheistic. Understandably, Europeans of the 17th Century were quite confused by Islam and did not let Muslims join in this period. (The same was true of Jews.) These standards eventually went away in the 19th century when it became clear that Muslims were also monotheists. There are many lodges in Muslim countries which cater to Muslim Freemasons and Freemasonry is a good complement to Islam. However, as most Muslims are unnecessarily scared of Freemasonry (since it looks like a cabal of rich people), Freemasons in Muslim countries typically meet in secret places to avoid having its membership stigmatized.
