If you're like many people and breathe heavily through your mouth while you run, and you live / run in a dry climate, the dry air can cause your throat to become very dry, and the faster you breathe, the more 'windburn' on your throat as the air moves back and forth irritates it worse. If you live in a wooded area or an area that's high in pollens/molds, etc., or particulates, they can also irritate your throat as you breathe.
Try breathing in through your nose, and then out through your mouth, and when you breathe in, breathe deep into the diaphragm so that you're using all of your lungs and not just the top half. Many people don't utilize all of their lung capacity, which causes them to breathe more heavily and faster when they exercise, and that can make it worse as well.
Also, try bringing a bottle of water with you - you can find a hip holder for one at most stores in the sporting goods area. Keep your throat wet when you're running and you shouldn't have as much of a problem.

To my knowledge....yes and no. I have always been told not to. When you sleep the fan causes your throat to dry out becoming soar in the morning when you wake up. A regular soar throat is from a sickness, or putting your dirty fingers in your mouth. Same concept with the window left open.
