This behavior goes back to the dogs instinct of burying his food to make sure nobody else gets it. Even though there is no food in the bowl he is "burying" it to keep it "safe". This instinct goes so far back even the dog doesn't know why he's doing it. It sure is funny to watch though. Just tell him he's a good boy (girl) , give him a cookie and pick up the bowl. That way, he won't fret over it.
