A Trumpet is pitched in Bb. A Flute is pitched in C. If a flute is playing a C, and a Trumpet is playing a C as well, the flute is playing a concert C, while the trumpet is playing a concert Bb. They are the same note on paper, but different concert pitches.

Most stupid answer i have ever seen.  It is because of the differences in Overtone series also called harmonics of the note being played by the source of the note.

It depends on what you mean by "sound different." A trumpet and a Clarinet sound different because the sound is generated by a different type of mouthpiece, and because one is made out of wood and the other is made out of brass. If both instruments are B-flat, the the note should be the same as far as frequency. In other words, a D on a B-flat trumpet is a D on a B-flat clarinet.

The very basic answer is, assuming you are talking about a B-flat trumpet, B-flat trumpet is not a concert pitch instrument, but the flute is. What that means in practical terms is, the B-flat trumpet or any B-flat instrument plays one step below concert pitch, which is C. In order to play the same pitch, the B-flat trumpet has to play one step higher to get the same pitch. In other words, if the flute music shows a D, the B-flat trumpet has to play an E to match the pitch.

However, that said, trumpets are available in different pitches. A C trumpet plays exactly the same as a flute as far as note names are concerned. A D trumpet plays one step higher, etc.

Because they are constructed of different materials (wood/brass) and use different mediums to create sound (strings/air). But don't confuse a single note as a single sound. A guitar string vibrates to play a single note, but that note is comprised of many different frequencies of different strengths that together create the sound of that single note you recognize as coming from a guitar. The same is true for a trumpet. The brass of the trumpet and the vibrating air sent through its differently sized path of chambers also creates frequencies of different strengths that generate the musical note in the way you recognize as coming from the trumpet. The number and strength of these frequencies combined with the materials of the instrument explains why the same note will have a different sound.

They are in different keys, a Bb trumpet is in the key of Bb while a Flute is in the key of C. so if you wanted them to sound the same have the trumpet play a Bb and the flute a C
