Thermal Downshock
Thermal downshock is the name given to cracking resulting from rapid temperature change. It occurs when a thermal gradient causes different parts of an object to expand by different amounts. This differential expansion can be understood in terms of stress or of strain, equivalently. At some point, this stress overcomes the strength of the material, causing a crack to form. If nothing stops this crack from propagating through the material, it will cause the component to catastrophically fail.
This is a term called Thermal Shock. When something is hot, the molecules are rapidly vibrating and expanding. When cold, these same molecules contract. The result is that the molecules go "under shock" and they end up vibrating violently to release the energy that heated them up in the first place. The issue is that they release the energy so fast, that the alignment they were layed out as (aka glass) dislocates and therefore cracks or shatters the dish. It is best to just let the glass cool off for a bit when taking it out of the oven, or if you cannot wait for it to cool off, then use a metal dish instead because the flexibility allows for the material to not crack.

Just put them in the container that you want to freeze them ( a glass baking dish, or what ever ) and freeze them. They will be fine until you are ready to reheat them, as long as you do not keep them in the freezer too long ( as with all foods. )

Of course you can .... I actually prefer to bake it in a glass pan it doesnt get as dark that way. Still tastes the same. Yummy!

Another way to be careful would be to place the glass dish with food into the oven before pre-heating, so the container and food heat as the oven heats. Adjust cooking time accordingly.
