I believe that the variety of colors relates to the variety of sexual orientations. Metaphorically speaking, there are many colors in the rainbow which all form a harmonious whole, and that is the ideal of human society as well, for the variety of people, with their various sexual orientations, to get along with each other and to form a harmonious whole. People should not be in conflict just because they are different in some way. Or to put it another way, contrasting colors make the rainbow more lovely, and contrasting people make society more interesting.
One theory about the rainbow flag is that the creator of it, Gilbert Baker, was inspired when he heard the song "Over the Rainbow" by Judy Garland. Each one of the eight colors in the flag has a meaning. They are as follows:
Hot pink - Sexuality
Red - Life
Orange - Healing
Yellow - Sunlight
Green - Nature
Turquoise - Magic/Arts
Indigo - Harmony/Serenity
Violet - Spirit
