Because you probably don't have mod-loader installed. Try reinstalling it.
On a mod called TooManyItems, there is a key stroke where you can turn off mod loader. Most of the time it all leads up to the mod itself. Look at the help files if included to see if their is an off button
The "too many items" mod jacks up chests. Turn it off, or accept the limitation.
I might be off by one or two, but I counted them in Creative Mode, and I came up with 300 without any mod items. And this number is also technically off, because I did not count any of the potions you can make.

You can sometimes turn options on and off in a mod but the only way usually to turn the whole mod off is to un-install it.
Use the front loader tractor with the pallet fork attached. Drive at the rock with the loader as high as it will go a few times and eventually you will knock the bottle off and can pick it up.
