Your rat has these noises because he/she has mycoplasmosis. It is an infection in the lungs. All rats are born with it. You should get him/her to a vet. Once your rat is treated the infection will come back in a matter of months so once he starts again, its time for the vets! Sorry!

The best thing to do at this point is to put it away and leave it in a quiet room. Hamsters tend to make clicking noises too. This simply means that they are content and curious.
