What you may be experiencing is a blown resistor. If the heater only works when on 4, but not 3, 2, or 1, then it is most definitely the answer. If it is, there is plenty of info on this at newcougar.org.

When the heater resistor goes, your climate control fans will only work on the fourth setting. You can get a new resistor from any Ford Lincoln Mercury dealer, though they may have to order one.
you have to pull out the entire dash and sterring wheel to get to it. and good luck just finished mine and had to pull out again because the wipers would not work
The starter is located on the front side of the transmission in this model of the Mercury Cougar. If you need to work on it make sure the transmission is cold so as you do not burn yourself.

The gears in the speedometer are stripped. If the odometer is working then you have input.
If you mean the fan - replace the fan speed resistor if the fan only works on high speed. Please supply more information - no heat or cooling? Does fan work? Does mode switch work?

if i don't have the key to open the trunk or the push button does not work from the inside of the car to open the trunk of a 1999 mercury cougar, could i be able to bypass the button or switch to open it?
If you replaced the flasher on your 1999 Mercury Cougar and your turn signals are still not working, you should check the turn signal fuse. This fuse is located under the dashboard on the driver's side of the vehicle to the left of the steering column.
Check your fuses.
the air conditioner and heater are two separate things.(not connected) ;) it may have a fuse. or the it could just be bad.
