It could be a pipe is banging up against a joist or wall. Also, I watched AskThisOldHouse, and they repaired a pressure-assisted toilet that made a loud hammering sound whenever there was a change in water pressure such as using the sink. A pressure-assited toilet has a large gizmo in the tank. I don't know if it relates to your problem. That noise is called "water hammer" any quick closing device can have that problem. You can change your toilet to a gradual closing system ( a float ball ) instead of a quick closing system ( a ballcock).

Sound like you have a clogged toilet and or a clog in your main drain under your toilet. Shut off water supply to toilet remove water from toilet tank. Unless you live near a major seaport and have been victimized by a cruel coincidence, I'd say it is a common phenomenon known as "water hammer" and easily fixed. Water hammer is from ordinary vibrations in copper pipe supply lines. It is never noticed when the piping is properly braced and isolated. Check with a plumber or your hardware store expert if you think you can do it yourself. Ask about "hammer arrestors" as well.
