1.) The air handler cabinet is only insulated to R4 for most systems, so there will be a little gain from system. There may also be grommets and gaskets missing on the housing.
2.) The most likely culprit is leaks at the connection between the duct and the air handler cabinet. The plenum (duct exiting the top of the metal cabinet) is one of the locations with the highest pressures, this magnifies leaks in this area and if you have a small closet can easily over-cool this space.
Use your hand to feel for leaks when the system is running. Turn the system off when sealing leaks.
The best way to seal these leaks is with mastic and mesh tape for reinforcement. Alternatively foil UL-181 tape can work if the surfaces are clean. If it is a narrow gap caulk or can foam can work. Do not use Duct Tape. It is not durable enough for this application.
