Because it was in South Carolina, the first state to secede, and that territory had been declared part of the new Confederate States of America.
A the time, all forts, regardless of location were manned by US troops. Thus Fort Sumter was manned with US troops. Later that would change as the war progressed.

Confederates under P.G.T. Beauregard
The first shots of the Civil War were shot in South Carolina, at Fort Sumter, in the bay off Charleston. The Fort was Union occupied, awaiting supply ships that were held up by Confederate ships. The Fort was manned by Anderson, who was under orders to simply hold his position upon hearing of the newly-declared Civil War. The Battle of Fort Sumter opens on April the twelfth, as Confederates under Beauregard bombard the fort in a ring of fire. The battle ends in Union surrender but merely begins a war of terrible proportions.
Confederates won the fort. Fort Sumter was on April 12-13 of 1861. The fort was owned by the United States of America and garrisoned by US troops until forced to surrender to southern forces under P.G.T Beauregard.
The Emancipation Proclamation, which was issued by President Abraham Lincoln on January 1, 1863, could only be enforced in Southern states that were under Union control.
The Union forces at Fort Sumter were under the command of Major Robert Anderson.
The fort was under union control before it was attacked by the south (south Carolina) and began the civil war.

Fort Sumter was fired upon by multiple Charleston Harbor shore batteries and one floating battery, under the command of General PGT Beauregard, after South Carolina seceded from the Union. As to who won....that's complicated. The Union soldiers in Fort Sumter had no chance of winning, and an attempt to relieve the fort by sea failed. A deal was struck and the Union was permitted to withdraw, leaving Fort Sumter in Confederate hands. Yet, the Confederacy lost the war, and the attack on Fort Sumter provided the justification for all future military action which the Union would take, as the Confederacy had fired first.
