Why is my 1998 Jeep Wrangler idleing high and whistleling at operating temperature we have checked vacuum hoses by plugging them off at each end and replaced clutch pressure plate throw out bearing?

High idle rpms and whistling is generally (usually) caused by a vacuum leak. Since you have checked the most obvious vacuum hoses, the leak could be where the intake manifold bolts to the head. ESPECIALLY so if the exhaust system/intake manifold has ever been replaced/reinstalled since it is not easy to get the intake manifold properly repositioned so it is leak free.
