Because it was considered to be gnostic, and not authored by Thomas the Apostle. (Though there are other texts in the NT which we now know to be "forgeries" - including some of the Pauline letters - this was not well-known at the time.) Furthermore, there is no support in GThom for what became tenets of the Christian faith - miracles, resurrection, the theological significance of Jesus' death, etc. It simply didn't compare with the four orthodox gospels, was criticized early on by Hippolytus, and was never seriously considered for inclusion in the New Testament.
