Assuming you mean Mary, Queen of Scots, and not Mary Tudor (Elizabeth's half-sister), Elizabeth was reluctant to have Mary QS executed largely because, like Elizabeth, she was an anointed queen, and related to Elizabeth. She, Mary, was offered forgiveness and life, but she continued to be a part of several plots to assassinate Elizabeth. Ultimately Elizabeth had no choice and after many years and much vacillation she signed Mary's death warrant.
Because they believed that the monach was chosen and approved by God and so executing a monach was seen as a dreadful sin.
Elizabeth 1 did not want to kill Mary because they where cousins and the catholics would have more reason to kill Mary
mary wwas a threat to the queen of england
If Elizabeth 1 did kill Mary then she would have to face King Philip II (Mary's Husband) in war.
She would be called a bad queen in the future for killing her half-sister.
She was convinced by her royal counsel that Mary was plotting against her and was trying to have her murdered.
Mary I was born in 1516, Whilst Elizabeth I was born in 1533 making Mary 17 at the time of Elizabeth's birth
Elizabeth 1 and Mary 1 were half-sisters and this would mean Mary Queen Of Scots who was Elizabeth's cousin would also be Mary 1's (also known as Bloody Mary) cousin!
Elizabeth had four choices. She could: - Execute her? - Send her back to Scotland? - Let her live freely in England - Imprison her? She chose to Imprison her in many different houses around England.
Elizabeth I blamed Mary Queen of Scots (her cousin!) for plotting against her. Mary was excecuted.
She was furious and one of her nobles said but you signed mary's death warrant Elizabeth said but i didn't mean for you to use it
Elizabeth was afraid that killing a Mary, a former monarch who she had also sworn to help regain her throne after her trial for her husband's murder, would set a negative precedent and would incite common people to overthrow their godly ordained monarchs.

It actually caused big problems for Elizabeth.
She didn't. James ! did, 15 years or so after Elizabeth 1 died.

True
Elizabeth never reigned over Scotland. Mary I of Scotland was succeeded by her son when she was forced to abdicate. If you meant Mary I of England then Elizabeth 'replaced' her because she died. Mary I had no children so the next heir was her only remaining sibling, Elizabeth.
They were Cousins.
