Zen is a school of Buddhism that is based on an ongoing and immediate (no rationalization required) response to the world. The samurai appreciated the Zen concept of "instantaneous appreciation of the whole", that is they could react immediately to a situation without the analysis of the morality of their actions. Zen study cultivated this ability which was easily translated into immediates defense if attacked, and complete dedication to a course of action once initiated.

Zen Buddhism taught that there is an instantaneous appreciation of the whole and that a course of action, once initiated, should be continued to the end. These are good guidelines for a warrior. The first said that if you committed to follow your commander you would follow through regardless of the order. The second, that if you committed to an attack or duel you would follow through to victory or death. As was indicated in the guidelines to the Samurai - if you must chose life or death in a duel, choose death.

What religion were samurais?

There was no true "religion of the Samurai." Different Samurai adhered to different beliefs. Shinto was perhaps the most popular of these religions, but you have to take into account that Shinto incorporates many aspects of Buddhism into it's belief system. Within the "umbrella" of Buddhism were several different sects. Nichiren, Tendai and Zen sects were all popular among the Samurai as well. Christianity also made an appearance among the Samurai. This didn't really grab a foothold in Japan until the end of the 16th century.

Are there any holy cities in relation to Zen Buddhism?

I don't know, but there are a lot of Zen temples in Kyoto, Japan. I doubt they'd express it using the word "holy" but so many temples has to make it pretty special. As well as Kyoto, Kamakura near Tokyo has many very important Zen temples. This reflects that the Kamakura era was the start of the "Shogun era"...and Zen Buddhism was very popular among Samurai.
