Because Lincoln did not immediately learn how to choose and use good Generals. Lee had been appointed an Army Commander before anyone of his calibre on the Union side.

Also the Union naval blockade of Southern ports took some time to become effective and it never became effective to the extent that it influenced the final outcome.

And it never was effective. There were just too many river ports and the cover of night.

These two reasons are valid but I would like to say check the Generals and staff of the union and the Confederacy. You will find people like Stonewall Jackson who wouldn't use tobacco because he liked it too much and would sit his horse out in the middle of a fight while bullets whizzed through his jacket and his hat. Or J. E. B. Stuart who could live off the land and raid any union target whenever and wherever. The Qualifications of the Confederate officer was high compared to the likes of the union officers who wasted so many men at Chancellorsville (sp?). Also the lifestyle of the typical southerner was agrarian in nature. The southern man was usually very well acquainted with firearms and blades. Whereas the north took many city folk and raw immigrants into the battle. Look at the Northern militias that came to fight in Zouave uniforms and three piece suits. Then look at the Confederate footsoldier who brought his own blanket and rifle and bowie knife handmade by his cousin the blacksmith. The southerners were ready to fight and darn capable. The south was also the country being invaded and being forced to submit to a foreign power. I promise you if you want to see a fight just warn a man that you've come to invade his house and take his stuff. You will face a determined foe. You also have to consider that when you move away from the base of your support your supply lines become vulnerable. Venturing into a foreign country with only a land bridge to depend on for your supply is iffy at best. As the person above said the union did not get a blockade of the south in place immediately and so therefore did not have a sea bridge for their supply until later. With the numbers of men that the south had intially and the natural defenses and their predisposition toward everything military and the quality of their troops it is easy to see how the union faltered for so long. Of course once the Confederacy lost the bulk of their men and their food stores failed and the Union factories caught up with production of war materiel it is easy to see how the Confederacy lost a protracted conflict. You can only fight an effective campaign for so long with a tiny barefoot army fed on peanuts and dressed in rags. I believe the greater question is why did the union deem it necessary to make war on their brothers and cousins.

It wasn't slavery.

Also, yes at various points in the war, the Union's war effort seemed to bog down. One opinion is that the Union did not prepare enough recruits initially from the vast military aged men. If they had placed the 500,000 troops that Lincoln called for in 1864, in 1862, the war would not have lasted so long.

Because neither side was ready for large-scale operations. The new armies had to be built from scratch.

Also, the blockade of Southern ports was not immediately effective, so the South was able to import goods for a time.

At first they both had an equal amount of fire power and troops. Eventually, the South started to lose fighters and started struggling just to get past the first line. To make a long story short, the Confederacy dropped from 100% to 0% pretty quickly.
