check plugs,wires,cap,if good then the 5.9 is known for cracked heads that would lead to zero compression on the cylinder or gaskets blown. check firing order if ya changed plugs or wires a mix of the wires will do the samething. my 5.9 magnum had misfire on cyl 6 and 8, pulled the head and had a crack from intake to exhaust seat on cyl 8 replaced and truck runs perfect. mine was idle rough and jerking around 40-55 mph codes, 300,306,308 let idle long and the bottom would knock. mine was easy just bought a compresion tester 20$ and had no compression on #8 ordered a new head and gasket set, took about 8 hours have pics if ya need help.
It means # 3 cylinder has a misfire. My advice is to replace all the spark plugs, and check the spark plug wires carefully.

This is a Honda only code which means you have a random cylinder misfire. If you have not replaced the Spark Plugs & Wires, do so now. Use OEM spark plugs.

Yup it definately does. One time I replaced my spark plugs then my check engine light came on. I read the code and it read cylinder 3 misfire detected. So I tightened my spark plugs even more and the light came right off. The rule is tighten them one and a half turns.
I had the same problem and went ahead and replaced cylinder 1 coil and all the spark plugs and it worked.
It sounds like you have a misfire on cylinder #2. My first thought is have the spark plugs been changed at all on your car? If they haven't, then a tune-up is probably a good place to start. If they have been replaced, you need to check to see if they replaced with the FACTORY spark plugs. If you use anything but the EXACT plugs that came out of it, the car will run rough at idle while in drive, and will misfire when put under a load like a hill or when passing. I had this problem except it was cylinder #4, with code P0304. I checked the spark plugs which had been recently replaced by the previous owner and sure enough, they used the same brand as the factory plugs but didn't use the EXACT plugs that came stock. I bought the more expensive factory plugs and the misfire disappeared. I don't know if yours is a 4 cylinder but if it is, it needs to have NGK Iridium plugs in it. They have a very specially designed electrode that is much smaller than most other plugs.
If you have an engine code that is saying misfire on these cylinders it is usually a bad coil on the plugs of those cylinders. You are probably going to need to have them replaced. Check and replace the plugs if necessary.

It could be a hairline crack in the head gasket between cylinder 2 & 3.
