The first thing you need to determine is what caused the damage to the heat exchanger and combustion chamber? If the damage was a result of a "puff back" (which to my knowledge only occurs with oil furnaces) or sudden and accidental water damage, then the smoke or water damage is covered. However, the damage to the furnace itself is not covered. The reason for this is that insurance doesn't want to cover appliance malfunction... which is actually understandable, considering that warranty insurance is available.
I'm pretty sure that the only time appliances are replaced is when they are completely ruined due to a situation that the appliance itself did not cause (such as fire, or water leaking from the bathtub upstairs into the kitchen below).
