Will the biological filter in a reef tank be a live ie with bacteria in it if there are no fishes added to the tank has completely cycled?

If no wastes have gone into the tank, then the bio filter will not be alive, and the cycle will not have taken place.

The only way to control deadly poisonous Ammonia and Nitrite is to have a properly cycled filter. The naturally occurring bacteria in the 'cycled' filter media, converts the ammonia firstly into nitrIte and then converts the nitrIte into relatively harmless nitrAte. Regular water changes prevent the nitrAte from building up to dangerous levels.

Unless they are so badly clogged up with debris and are stopping the water flow, you should leave them alone. If they are clogged you can clean them, you never replace them with new ones unless they are smashed or decomposing. It is OK to take them out and give them a gentle rinse in warm (not hot) water (NO SOAPS or DETERGENTS) but be carefull not to remove all of the bacteria that are on them. Those Bacteria are the things that people are refering to when they say a "cycled filter" the term "cycled" means the filter has the specialised bacteria that actually do all the major work the filter does ie changing (deadly poisonous) Ammonia into (poisonous) Nitrite and then changing the nitrite into (harmless) Nitrate.

That depends on the kind of filter you have. The best filter you can get is a power filter with compartments for different filter media. With one of these you can easily clean out one media at a time thus keeping the cycled bacteria in there. The worst filter of the lot which IMO should never be used, is an undergravel filter because it can not be serviced or cleaned at all. A filter should only be cleaned when the water flow is badly reduced. Only replace some of the media and only rinse loose rubbish off what you keep. The reason for this is to preserve the good Ammonia and Nitrite removing bacteria that have formed in the filter.
