Why yes, A samurai would follow the art of Bushido, and certain tasks can not be accomplished by them as it would be dis-honorable and against it's conduct. Ninja could be hired for Assassinating, spying, sabotage and a handful of other tasks. They were hired by the Daimyo or the clan or the Shogun.

Perhaps you are thinking of the straight shorter blade that ninjas used against the samurai katana? That is the ninjaken, or ninja sword, obviously a technical term in japenese :P.
