It's difficult to tell, because The Doc was in his 11th incarnation when he lost Rose, but his 12th incarnation when he lost Amy. When a Time Lord regenerates, although he is basically the same person, he can have a different personality which makes him compatible with different types of people- his memories remain the same, and he knows full well what has become of him before regeneration, but he can have a different way of relating to people and of dealing with different situations.

Rose was ideal for the 11th Doctor, and Amy ideal for the 12th. However, whether Matt Smith's Doctor would relate to Rose as well as David Tennant's Doc related to her is anyone's guess. I would say that he probably would rather have Rose, but we can't possibly know.
