Well you didnt say what kind of vehicle you have (always good to tell). 3 qts could be all that you need. Most manual transmissions dont hold that much fluid. If it is a 4 wheel drive it is possible that you drained your transfercase but unlikely as they rarely hold more then 5-6 pints of fluid. How ever i can tell you that the manual transmission does not hold 41 qts. Ya might want to take another look at the manual or call your local dealership and ask what the capacity is. Also make sure you put the right fluid in. Its not always Transmission Fluid that goes in a manual trans.
