Need to know what model VW you speak of. Electric fuel pumps rely on the fuel to keep them from overheating. It is possible your pump was damaged when you ran out. Assuming it is okay, the VW's I am familiar with use a pump relay that is triggered by the ignition coil. In order to run the pump without the engine running you must remove this relay and jumper the contacts between the pump and battery source. Sorry I cannot provide the exact answer.

Just because you hear the pump running does not mean it is actually pumping fuel. Run a fuel pressure test to see if the pump is defective.

have the fuel pump checked it's probably bad and needs to be replaced Clogged fuel filter, bad fuel pressure regulator, bad fuel pump relay. If when you first turn the key on(not start but just on, you should hear a humming for a second or so coming from the back of the vehicle, If you hear that, it means the fuel pump is running as it should to pressurize the fuel system.
