Is it automatic? I had a very similar problem with my auto Integra (96). In my case 3500rpm felt like the red line. It would not go over it no matter what I did. It turned out to be the TCM (transmission control module) and/or ECU (engine control unit). I wasn't sure which one out of the two it was so I went to a junk yard and bought both computers used. Cost me 300 bucks, but worked perfectly. On the integra the ECU is located at passenger kick, and the TCM is at drivers kick. Should be very similar with the civic. One way to check is to unplug both of them for a few minutes and plug them back in. The car should run fine for some time. It did for me anyways. Then you will know for sure that that's where the problem is.
Would it be the same on a 2001 civic
Sometimes a car stalls when driving though water because water got sucked up into the engine. This can cause a lot of damage, so don't attempt to restart the car after it stalls. Have the car towed so the engine can be stripped down and drained of the water.
