You don't have to register a website with a search engine. We register a website or domain name with a domain provider who in tern list us in whois database. Most of the organic search engines update themselves form these domain registration authorities. Still then if you want to get your site listed in some particular search engine the you may try their own site submission features. Google has its own and Yahoo has its own. same goes for other SEs too.

The best way of getting listed is of course link building and directory submission. Search engine algorithms always look for links on the pages they visit and index and add them to their 'visit list'. Social media promotion and bookmarking sites also help you get indexed first.
