I would say that it depends on the condition of the rest of the car. If you've got body damage, frame, or interior damage, you might be better just switching cars. If you do decide to swap out the engine/tranny, i'd try a major auto chain that sells remanufactured parts. Most will offer a decent warranty. I've never personally changed major components like the engine or the like. However, I know a few people who have gotten many more years out of a favorite vehicle by doing just that. Good luck!

You don't. Most Honda transmission have a non-serviceable filter that is located inside the transmission. The transmission must be disassembled to get at the filter. It is designed to last the life of the transmission. By the time the filter is clogged, the transmission needs overhauling.
The chain, if equipped, needs no replacement and will normally last the life of the engine.

To flush the transmission, he needs to drain the transmission, remove a cooler line, run the engine while filling the transmission so the torque converter can discharge any contaminated fluid.
