Could be that the alternator isn't putting out the required or rated voltages. Could also be the voltage regulator.
If trying to just charge it without running, check for proper fluid levels inside the battery. If just one cell has gone dry, the battery is going to need to be replaced ... once the metal pieces are exposed to the atmosphere, they start to degrade quickly and no amount of distilled water will ever return them to their original state.

1988 , 1100 ? Anyway, when the bike is running did you run a volt meter on the battery. Should read around 14. something volts. If it reads only the battery like 12.4 volts then most likely the stator is gone. Now what kind of bike was that again?
have you checked the fluid level in the battery.also all batterys lose charge over time if left sitting,specially if battery is getting near 3 years old
