As muscle atrophies, you become weaker and can not exert as much force. You will not burn as much energy with exercise this way due to less strength and endurance. Your resting metabolism will also lower.

Essentially, if you are eating the same amount, if you reduce your exercise, the calories normally spent during exercise, repairing muscles and building them will instead be stored as adipose (body fat). Someone who reduces exercise should also reduce calorie intake if it is to excess, to prevent unneeded fat from accumulating.

Exercise also has many health benefits. Endorphins are released that make people feel well. The joints are made supple and range of motion can be attained. People can feel stiff and sad without movement. This may also negatively affect the immune system. Exercise can increase cardiovascular health and allow you to breathe better. Without the oxygen, there is less energy to operate the immune system. Your lymphatic system would also not be stimulated without motion and you will have a more difficult time detoxifying your body of contaminants and invaders.
