there is a little box on the rear of the engine behind the a/c condensor that is black you remove 4 10mm bolts and you pull the top off and its right if you need and more help check out thesamba.com

To remove the alternator bracket on an 85 Vanagon, first disconnect the battery and remove the alternator by loosening its mounting bolts and the tensioner. Once the alternator is out, locate the bolts securing the bracket to the engine block and any other components it may be attached to. Remove these bolts using the appropriate socket or wrench, then carefully take off the bracket. Be sure to keep track of all hardware for reinstallation.

There is what Yamaha calls a thermostatic valve. According to the service manual it is behind the horn underneath the fuel tank. The housing which holds the thermostat is on the end of the hose attached to the thermostat.
