Eragon's father is (If you can, I suggest you look for small hints of this in the books, Because they are there) Brom. Yep, Brom. Apparently, Brom fell in love with Selena, even though she was married to Morzan. Not even Galbatorix or murtagh knew this. Only Brom and a few select people he told knew about him and Selena. Oh, and get this, Saphira knew, and she didn't tell Eragon! (Oaths stink.)

Eragon is Brom's son. Eragon and Murtagh are brothers through their mother Selena. Morzan is Murtagh's father, but Brom is Eragons so that makes Murtagh Eragon's half brother. It was revealed in the third book Brisingr that Eragon's real father is Brom, not Morzan as it was told in the second book Eldest.

Murtagh believed he was telling the truth. Eragon and Murtagh really are half-brothers and share the same mother. The part Murtagh was incorrect about was who Eragon's father was. Murtagh's father was Morzan, whereas Brom was the father of Eragon. Eragon was not even aware of this himself until after Brom's death.

As far as we know from the three books that have been released Brom and Morzan were not brothers. Oromis tells Eragon that Brom met Morzan while Brom was training to become a rider. However, this doesn't mean that they definitely are not brothers as they could have been separated at birth. I do not believe that they are because Paolini has given no subtle indications of that type of relationship, and there is usually gratuitous amounts of foreshadowing in his writing.
